When do I varnish my spruce?

And by varnish I mean clear coat epoxy.......let's say I build one fuselage side (not skinned) and then have to put the project on hold for awhile...do I varnish it before I store it then sand the varnish off the areas to be glued when I am ready to build the rest of the fuselage to it?
