Rotax 503 - only one cylinder running

My Bosch ignition 503 was recently rebuilt and when I first installed it on my plane, I ran it to make sure all was well and it ran up to full throttle although it idled rather rough.

Now, a few months later, it is running only on one cylinder. I checked both carbs and they have identical parts, I checked the spark plugs and they are both correct, are gapped properly, and both produce spark. The air filters are clean and oiled, and I am at a loss as to the problem.

Any help and suggestions will be greatly appreciated.
